It depend. If you version is very old, or not.
In theory, you can save the /setup/cnf directory, and restore it later.
The only trouble may happen if some new parameter is added in some *.cnf files.
The first run it will get ad default internal value.
The best is to rerun Setup:
# setup -s custom
This will fix.
